Due to their restricted coding capability, geminiviruses use plant nuclear equipment to amplify their genomes, that are packaged into nucleosomes forming chromatin as a number of round minichromosomes. Thus, viral minichromosomes should encounter the nuclear pathways that regulate host gene expression and chromatin states. DNA methylation and post-transcriptional gene silencing play crucial roles in controlling an infection of geminiviruses and this pathogen can counteract these host protection mechanisms and promote its infectivity. Tomato Yellow Leaf Curl Virus (TYLCV) belongs to the Begomovirus genus and is transmitted by the whitefly Bemisia tabaci. With solely seven viral proteins, TYLCV should create a correct setting for viral replication, transcription, and propagation. Behind the obvious simplicity of geminiviruses lies a fancy community of molecular interactions with their host and their pure vector, which induces all kinds of transcriptional, post-transcriptional and chromatin adjustments within the host. To higher perceive this virus-host interplay at a genetic and epigenetic degree we carried out a worldwide strategy of the TYLCV-tomato interplay to generate built-in single-base decision maps by Subsequent-Era Sequencing of the transcriptome, smallRNAome and methylome of the pathogen and the host. Complete RNA and DNA was extracted from tomato–contaminated vegetation (three organic replicates) and analysed at 2, 7, 14 and 21-day post-infection (dpi).
